Current summary:

Areas of concern in capturing are processor speed and hard drive speed. If your computer is very old and processor speed is more of a concern, use Huffyuv. If hard drive speed is more of a concern, use Lagarith. If your processor is an absolute beast, you can use FFV1 (included with FFDShow). A comparison of lossless codecs can be found here.

For screen capture, it is a good idea to use a lossless codec that was built for this sort of task. TSCC aka Techsmith, which comes with Camtasia, and ZMBV, which comes with DosBox, are good choices. MSU SCLC is a wonderful screen capture codec, but is incompatible with Fraps, which comes with its own servicable codec.

For archival purposes, best compression can be achieved with MSU. YULS compresses even more, but forward compatibility is not guaranteed.

Here is the old thread on SDA. ;) Might get out of date, but there's some good general info anyway.
